New YSEQ WGS400 Test

YSEQ has just recently begun offering a new WGS test called the WGS400 for US$399 which is an excellent product. It provides a complete genome sequencing, which means it covers ALL of your chromosomes, not just the Y chromosome. You also get your mitochondrial and autosomal DNA sequenced, as well as medically relevant genes. YSEQ does not perform the analysis on the sequenced data, but there are other companies that will allow you to import sequenced data from testing labs like YSEQ for the analysis.

It also offers a more complete coverage of the Y chromosome than most NGS tests like the FTDNA BigY 700 test. Further, most NGS tests chop up the the Y chromosome into 100 or 150 nucleotide (bp - base pairs) long segments. After they analyze all of these segments, they have to glue everything back together in the correct order. There are parts of the Y chromosome that cannot be reassembled correctly because the 100 to 150 bp segments are just too short to be distinguished from each other. This new WGS400 product utilizes a "long read" process that only chops the Y chromosome into 400 bp long segments. This makes reassembly much more likely to be accurate.

I am waiting to hear back from YSEQ on which lab they are using for the sequencing; whether it is their German partner they are currently using for their 3 other WGS tests or if it is a new lab. I also want to find out how this test compares to their 30X WGS test at US$949 for detailed SNP/INDEL/SUB mutation testing. But all in all this is an exciting new product that should be carefully considered over wasting money on older, more expensive NGS tests.

YSEQ appears to be using their own lab for the sequencing, which is good news.

The discovery of new mutations should be nearly identical among YSEQ's WGS400, WGS 45 GB (15X), and WGS 90 GB (30X) tests. This is great news and makes the WGS400 pricing even more attractive.

I have ordered the WGS400 for a relative that YSEQ already had a sample on file. I look forward to sharing the results.

In that regard, after much thinking, I have decided to use YFull's analysis service for both the Y-DNA and MT-DNA that will be part of the WGS400 results. I did some online searches and talked with some experts in the genetic genealogy field, and it appears that currently YFull is the only company that offers such services in a way that can be easily shared. I will form a Dál Cuinn Group on YFull, which I have been assured by YFull should be no problem.

Assuming all goes well, I encourage others who are contemplating a WGS test to consider the YSEQ WGS400 test for US$399 and then YFull's Y and MT-DNA analysis service for US$45, discounted from US$49 for using YSEQ as the testing company. This brings the total cost for BOTH Y and MT-DNA testing and analysis to US$444, compared to FTDNA's BigY 700 test, which is ONLY testing Y-DNA, at US$449. You also get your AT-DNA data from the WGS400 test. I am not sure yet if the results are formatted in a way that can be directly uploaded to GEDMATCH, but I have been told it is a do-able process.

It cannot be overstated that WGS tests sequence your whole genome. This means that as new human genome references are built, your WGS tests can still be relevant; whereas targeted NGS tests like the FTDNA BigY 700 cannot be adapted to the new reference genome. Instead, a brand new test would be required. This is why there was an upgrade fee for moving from the BigY 500 test to the BigY 700 test; the reference genome changed from the hg19 build to the hg38 build.

So to reiterate, for US$399 you get your complete genome sequenced and get your Y-DNA, MT-DNA, AT-DNA, as well as all your other chromosomes, including the X chromosome. While YSEQ explicitly states the WGS400 test is NOT for medical purposes, there are companies such as Sequencing.com, Nebula Genomics, etc. that will allow you to import your WGS data from a third party such as YSEQ and do medically related analysis on the data. Any risks stemming from incorrect medically relevant results are, of course, your sole responsibility.

FGC (Full Genomes Corp.) does do the Y-DNA analysis, but as far as I can find, their Y-Haplotree, etc. is closed to FGC customers only. If anyone knows differently, please leave a reply.

Sequencing.com appears to be coming along with genetic genealogy "apps" in their Marketplace store, but the ones that look to be of most utility are marked "Coming Soon". Also, it looks like their "apps" can get a little pricey. Again, if anyone knows differently, please leave a reply.

And if anyone knows of another alternative, also please leave a reply.

All-in-all, the YSEQ WGS400 test looks like a fantastic step forward in the genetic genealogy field.

That is good news! Technology is advancing rapidly in the population genomics field! Exciting times for sure!

Good news! From YSEQ, concerning the AT-DNA results from the WGS400 test:
Our WGS400 results contain a file with the autosomal results. The file is like the 23andMe file and can be used for GEDmatch.

New YSEQ 30X WGS Recommendation

Things are changing rapidly in the testing option arena. YSEQ is now offering their 30X WGS test, called the WGS+ test, for US$399, the same price as the WGS400 test. The WGS+ test is the preferred test over the WGS400 test. Even though it has shorter read lengths, 150bp compared to 400bp, it has at least double the read depths at 15X instead of 7 or 8X. This type of test is what the YDNA Warehouse and YFull recommend over the WGS400 test.

Previously, YSEQ's 30X WGS was priced at ~US$950 and they used the German CeGaT company for sequencing. Now, they have dropped the price to US$399 as mentioned above, but they are using an undisclosed EU lab for the sequencing. As can be seen in the quote below, the WGS+ test is the recommended test even by YSEQ. It is in a competitive price range as Nebula Genomics 30X "Deep" WGS test, which is still using Chinese sequencing labs as best as can be determined.

The YDNA Warehouse and YFull have both reported seeing read lengths as short as 100bp with Nebula Genomics 30X "Deep" WGS tests, as high as 8% of the analyzed tests, instead of the stated nominal 150bp. This appears to be caused by whichever Chinese sequencing lab Nebula Genomics is using at any given time. YFull is reporting good quality results with the new YSEQ WGS+ test so far. So, the YSEQ WGS+ test seems to be the best 30X WGS test on the market now for an under US$400 product.
The DNA extraction and the library preparation is done in our own in-house laboratory in Berlin. Only the last sequencing step is done at another laboratory within the EU. We're currently not using CeGaT because they are too expensive to compete on the international market. However the lab that we use has proven to deliver the same good quality for 150 bases PE reads.

The WGS400 has longer reads and at the end of the reads the quality is obviously not as good as with short 150 bases reads. WGS400 is essentially a special application for users that have a regular WGS already and who want to improve the mapping quality of certain difficult to map regions. As James mentioned, for a standalone WGS, WGS+ or WGS++ may be clearly better. However all WGS products are clearly enough to find all novel SNPs in the stable regions of the Y chromosome. If there is any doubt, we have the ability to Sanger sequence not sufficiently regions to 100% confirm them. We've done free Sanger confirmations in the past to solve such scientific important questions. No other WGS testing company can provide this.
